I have what seems to be a similar problem, only using mozilla on cyrus IMAP:
If I tag a message (which is not in the inbox) as junk, mozilla will continually notify me on new messages in this folder until I compact the folder.


To verify, compact the folder in firebird. If this makes a difference, then it's indeed in the mozilla side of things and we should post a bug.
