1. Try pavuk . Its GUI may not be very user friendly but its very good once 
u get used to it.
2. Well linux file system is structure is that way due to more of historical 
reasons more than anything else . You can get more info about it in some 
good unix beginners book. Well for a start
a)/dev contains device files (device files!)
b)/usr contains actually the main population files on the system . generally 
all softs r in its sub -dir.
c) /home home for diff users of the system.
d) /boot the kernel s home
e) /etc global configuration files
f) /var various logs and cache.
g) /tmp the name tells it all

3) I may be wrong on this one but I think RH does not comes with sun jdk. 
the jikes and caffe (read java and javac) are there in bin if U installed 
them. just type java  and javac. for better get the sun s jdk from its 
website.
