I had experienced this once. I did defrag of C: and before that it does
scandisk. I selected automatically fix errors. Bang after defrag my linux
partition vanished. MBR overwritten.

Now if I have Win98 SE and Debian on my machine. If I do scandisk of C:
(I never select automatically fix errors now :-)), it gives error
problem with boot sector, fix the error or ignore. I have to select
ignore.

May be this might have happened in your case.

can also be stripped to reduce size, but NOT advocated.  There
