lkarmafs is just a pseudo fs on top of the real Karma file system, so deleting
files there doesn't necessarily mean your Karma needs rebuilding.  What does 
'ls -l /mnt/karma/var/' show?

EV may be able to comment on why there's no tune/taxi etc folders.
