You should try some isolation testing, for example trying this stress test with just one pl2303, just the ftdi, then two pl2303, then one each, and so on ... to find some change which starts triggering the strange behavior(s). Then work on providing some good characterization of what you're reporting. Those errors look like peripheral devices that stop responding; can you put any kind of sniffer (Beagle, oscilloscope, etc) on the wire to verify what's going on at a low level?
