I'm running kernel 2.6.17-10 and GIMP 2.2.13 under Debian/unstable.
However, the problem stays the same no matter if I'm in absolute or
relative mode. As mentioned earlier, only disabling the Cursor device
completely allows me to use the mouse in GIMP/inkscape again.
