I just re-watch episode 2, and it's near the beginning. I think she is just kind of apologizing for basically spelling out everything, when most of them already know what needs to be done. He was doing the "proper" response, so she put out that comment (need to get a better sub to confirm what she said, as when she said "you are a tough one" seems to suggest that she's teasing him, as he think he's so old and tough).
I don't know, as I guess she has that Misato-vibe going, so it's hard for me to picture her going after someone like that.
