Well, I found the issue after strong-arming people at remote sites to forcefully bounce some DPs that were acting fine but I was suspicious of constantly coming up with threads in the distmgr log. They were pingably alive and (I think) responding to SCCM but would lock up when you tried to RDP to them. Just sit at connecting forever, and using Server Manager wouldn't work either.
I'm guessing something during the site server upgrade to 2012 R2 SP1 had hosed a couple of them into a weird state. After rebooting them and distributions started flowing like normal I was also able to update packages and have them immediately begin the distribution process. Then aeverything in there processes, things show up in the distmgr.log and then onto the PkgXferMgr.log. Considering I see two packages that constantly show up in there that I know aren't being updated by anyone, the new client install/upgrade packages from SP1, I have a feeling these may be what are causing the stall but I can't delete them except for going through the database itself.
