A4 (440Hz) is the reference frequency for many samples, as well as being the standard tuning frequency for a lot of instruments. It's also somewhat traditional - saying "why don't we change the default frequency to C" is like saying "why don't we change the treble clef to C". I don't mind, and I don't think it's going to make a huge difference, but I have to admit as a user of many music programs over the years if I found one that had its default keyboard frequency setting at anything other than A4 I'd think it was written by someone that didn't really understand the music world.
