In your configuration, can you add {{<Configuration status="trace" ...}}?
This will print Log4j 2 internal logging to the console and may give us more
insight into what is happening.
It could be that your issue has the same underlying cause as LOG4J2-1419:
Spring context did some logging after the Log4j 2 context was stopped, which
caused Log4j 2 to reload. In the latest source in git master we now support a
new system property {{log4j.LoggerContext.stacktrace.on.start}}. If you set
this to "true" a stack trace is printed showing what triggered the Log4j 2
context to be started.
