Eduardo,

Yes, copy that custom X server to /opt/ltsp/i386/usr/X11R6/bin.

You can call it whatever you like.  Maybe XF86_SVGA.cx5530

Then, in the lts.conf file, you can set XSERVER=XF86_SVGA.cx5530 in the
section for that specific workstation.
You can also set XF86CONFIG_FILE to point to your custom XF86Config file.
