Finding the bios setting is the best solution, but I have an old system 
that had no such setting, so while I would get text from the PCI card 
during bios and bootup,  when the OS would try to auto-sense the 
graphics hardware, it would always choose the integrated graphics card 
first.  This was true with full Linux distros and Windows. 

Assuming you can't disable the integrated card in the BIOS, find out (or 
guess) what driver is being used for the PCI card.  You may be able to 
boot Knoppix to see what it finds.  When you know what Xorg driver is 
being used, you can set this in lts.conf.  For instance, if you are 
installing an NVidia card, you could add:

XSERVER=nv

This should cause the integrated card to be ignored.
