You could:

cp -as /opt/ltsp /opt/otherltsp

This will copy everything as symlinks.  Then you could manually replace
a few symlinks with actual files, wherever you want the differences to
be.  But to get those files, you might have to build another temporary
chroot environment anyway so this won't really save you any time, but
it'll save a few hundred megabytes I guess.
