You are talking about a Cygwin specific situation here. On Windows, the detection of UNIX applications doesn't make any sense.

What is the correct behavior on Cygwin? Should the Cygwin UNIX tools get priority or the Windows file associations? Are there any Cygwin guidelines for this?
