Also about your uneasiness of embedding arbitrary files through document->settings. Whatever embedding solution you choice, users can embed arbitrary files through InsetGraphics, InsetInclude etc. They can even make latex compile, for example, using (not tested) things like InsetListings with startline=2, endline=1.
