This depends on your MiKTeX settings. MiKTeX has the setting to :
a) download missing package on-the-fly (automatically)
b) don't download anything
c) ask the user (for every single package)
A solution would be to temporarily turn this off before running
configure.py and set it back to the user's value afterwards.
What I really don't appreciate as a user is when a LyX installer changes
this MiKTeX setting for me. If I set MiKTeX up so that it will not
download packages automatically, I mean it.
