AFAICS, some times the problem might simply be the degree of integration of the external tools with LyX, and the easiness by which you can switch among them and LyX. Imagine that, close to the "Insert Table" button, you had a (custom) button for "Insert Spreadsheet" table, that would pop-up automatically gnumeric and allow you to enter your data directly there, with the possibility to sum up things and whatever else, then you simply close it and immediately see the data reflected in LyX, then simply clicking on the table you had gnumeric immediately popped up again for letting you modify the table contents, etc....,
then, would you still feel the need for a "native" spreadsheet functionality in LyX ?
I'm posting this question because I also feel that the integration of external tools is not yet as simple and immediate as it could be, however this can be fixed by little modifications to the GUI interaction model, not really by re-inventing the wheel inside LyX, that's not what LyX was designed for (see for example #3205: Cannot create external file from within LyX).
