Hi Ollie,

unfortunately I'm unable to test LyX on El Capitan, ATM.

AFAIK, there are two changes with the potential to affect LyX's
functionality:

1. The new security feature SIP

This forbids the existence of non-Apple files at system locations.
So, the links to the LaTeX-software utilities will not be allowed
anymore and removed if already present on upgrade. LyX's PATH 
settings needs to be changed to point it to the (non-standard)
place where it's installed physically.

2. The new system font San Francisco

This changes the metrics of the dialogs. I don't know how it looks
and if it is possible to cause the effect you describe.
