Oh... I missed this was for the web site, which is actually also a wiki of
the same kind (PmWiki), but a different instance.
I tried the same change on that wiki, but it doesn't help. Not so strange,
as [[uploads:...]] is not what's used.

However, you had written:

So the prefix that's being used is 'images:', which is defined at the top
of Site.InterMap.
It was hardcoded to http://www.lyx.org, and I've now also changed it to
https://www.lyx.org.
In addition, I similarly changed two other prefixes defined next to it.

Please have another look at   https://www.lyx.org/Download

Perhaps it's ok now?

Note: Your browser might have lots of stuff cached, at least that may have
been an issue for me - or that I was logged in for editing the web site.

For the web site, the corresponding page is reached via

   https://www.lyx.org/Site.InterMap

Note the '.' rather than the '/' - not sure why, but it seemed to be needed.
Or it's possibly that you need to be logged in with the administrative
password as it's a sensitive page.
