It was intended. Imagine following scenario:
1.) A user has installed python2 and uses cmake to compile lyx
2.) Any time later after installing python3, cmake would still use python2

Yes I see. At 2) one could drop the LYX_PYTHON_EXECUTABLE.
Are the LYX_ variables not supposed to be set by the developer/user?
