I think we should not even try to avoid replacing files when running
without a /tmp file (or when exporting). However, the eps files should
go in /tmp when using /tmp (as for include files).

Concerning replacing files, lyx could try to keep track of the files
it created by itself (a file with a list of files and crc), so that it
knows these files can be safely overwritten. But showing dialogs at
every run asking whether file foo.eps can be overwritten will soon
become annoying.

On the other hand, I fail to see why having file foo.agr and foo.eps,
where foo.eps is not generated from foo.agr makes much sense.
