What version of lyx are you using? IMO it should be easy to add a
patch so that if you don't use an extension on the filename .eps is
automatically added for the preview (with gs) and none for the LaTeX
output so that you can have preview (if you have the file with .eps)
and LaTeX is automatically able to load .eps or .png depending what
you want produce (dvips or dvipdf).
