Only if packages are removed by the MiKTeX update you might reconfigure LyX. Otherwise it is not necessary. It is however mandatory after you used the MiKTeX package manager to install new packages. Otherwise LyX won't be aware of them.
Note that if you update LyX e.g. from 2.2.1 to 2.2.2 or if you install the same LyX version over an existing one to repair things, the Windows installer of LyX will automatically reconfigure LyX twice.
