Solved it!

  1.
Even though I had made no changes to my setup, I needed to click on Tools > 
Reconfigure, after which it found knitr and generated pdfs, though it then 
couldn't find any of the image files, so...
  2.
I had to click on each image and point it once again to the relevant .png file, 
EVEN THOUGH THEIR NAMES AND PATH HAD NOT CHANGED!

Still a bit of a mystery and solution is more Sheer Luck Jones than Sherlock 
Holmes, but thank you for all your help.

What happens if you open a console and type "rscript"? Is it found?

I do not see the R binary folders in your path, and it should be there
for LyX to work.
