LyX - JabRef: Great combination.

I can't help with the LaTeX/LyX side of this, but I found I needed to alter the document type (article, book, inproceedings), and add {} brackets to force cap's in JabRef to get my bibliography formatted correctly. So if there is only a problem with a relatively small number of references you may try tweaking things on the JabRef side.
