When everything you need is now working, I recommend not to touch your installation any further.
I have noticed that I seem to be missing the phvr8t font when I try to output a tufte-book document to dvi although the document exports to pdf with no problem and I am not clear if this could be an installation problem or just a tufte- book peculiarity as tufte seems to be in flux at the moment.
Please wait wait until a fixed version of tufte is available at the CTAN servers. When this is the case, run MiKTeX's update wizard. If the problem then still persists, file a bug report at the MiKTeX bug tracker.
