I haven't had such a problem but I have replaced my share of batteries. 
The correct procedure includes pressing the reset switch on the 
motherboard before powering up after a battery replacement.
Did you do this?
The reset switch is a red button (usually) on a switch soldered directly 
to the motherboard PCB (printed circuit board).
Your manual should tell you where it is, or try macfixit or lowendmac 
webistes, as well as Apple to find a PDF manual.
