To keep Machinekit up to date just apt-get update && apt-get upgrade
If you want to switch from Wheezy to Jessie on the BBB I do not know about any automatic upgrade path. However, the account should be the same (machinekit), you can copy the /etc/network/interfaces. For the Machinekit configs I encourage you to save them in a remote Git repository or to copy them on a remove medium or directly to your PC via network or from the SD card. If you need to switch frequently you could write a small Bash script that does the trick for you.
