Make sure you have switched back to the CRAMPS configuration, the
BeBoPr uses a different pinout.  What are the LEDs doing before you
launch machinekit (ie: if you power off and reboot)?  They should be:

BB ON : Lit green
Active: Unlit
Status: Unlit
ESTOP : Lit red

If your LEDs are not like this when the BBB boots, you have a physical
problem with your system (a short, fried I/O pin, etc).
