No, just installing python-yapps is not enough. The whole Machinekit/machinekit branch of development with its repository https://github.com/machinekit/machinekit is no longer developed and so new versions of packages are not going to happen. So the needed change is not going to be done there.
But given that you already have dpkg .deb package of Machinekit (probably from deb.machinekit.io), you can manually alter that dpkg package to use python-yapps. Tutorial is (for example) here: http://www.lucademarini.com/thedarkmaster/2008/05/24/how-to-create-manipulate-a-deb-file-of-a-compiled-application/ You will trash the original PGP signature, but that's no concern for your needs.
