Have you checked the "Servers" folder within the Classic System Folder?  I
have no experience with X, but I know that if there's shortcuts in that
"Servers" folder when my S900 boots normally into OS 9, I get a very long
pause at startup.

Hmm, well that doesn't sound like it has to do with the Servers folder, but
it might be worth a shot anyway.
