Is your Xcode.app really in Utilities? Do you have /usr/bin/xcodebuild and /usr/bin/xcode-select? Also please make sure you have at least Mac OS X 10.7.3 for use with Xcode >= 4.3 as these tools were moved from the Xcode package to OS X base in this update.
