I’ve used ABBYY FineReader on a Windows machine, but not yet the Mac version. It can convert scholarly papers quite well (with quality depending, of course, on that of the original image). It recognizes headings, footnotes, etc., and converts them to the appropriate word processor styles. For me, these features are highly desirable.
I don’t know whether there are other tools with similar capabilities so far as recognizing document structure is concerned.
