I didn't know handbreak would convert from one movie format to another. I thought it only ripped DVD's. If that is the case, that it'll even re-encode video files from one format to another, then I definitely! will give it a try, as I've been meaning to get a copy of it anyway for other reasons.

Why not use Handbrake? It's free, and a quick Google search suggests that is supports AVI as input. It can, to my knowledge, handle batch jobs, so you should be set there as well.
