Mail Archiver X might be another option. Notably, I never used it with MailMate. I keep my archive of Eudora emails in it. Unlike EagleFiler, which retains individual emails as files in Finder, Mail Archiver keeps emails in a database. I use EagleFiler as well but not for emails.

There are many solutions, but I use EagleFiler. Its developer is responsible and responsive, and the online user manual even details how to use it with MailMate!
