Andreas, If you add the same layer again via your layer control and then run the auto label it should work. Loosing the automatic labelling only affects the layer within a map window and not the actual .tab file.
I have found that once you manually change a label then that object is no longer available to automatic labelling via the layer control. Of course you can re label it manually. To guard against this I keep copies of workspaces or clone views of map windows.
