As long as your marts are accessible having decent response time (as you mentioned via www.biomart.org), it does not look like MySql issue. Mart system uses either webservice or the request comes via your website, effectively its the same API which connects to the MARTs and return results. Unless you have two separate Marts, one for your website and one for webservice, which is not very likely.
