The join can be found by looking at the configs for the two datasets in
MartEditor and looking for an Exportable in one that has the same name
as an Importable in the other (usually there's one of each in both
datasets in order to allow bidirectional joins).

The attributes named in the Exportable are then used to populate the
filters named in the Importable . You can configure the way it works by
changing the attributes and filters - but there always needs to be the
same number on both sides otherwise it can't match them up. If more than
one Exportable+Importable set match, then BioMart uses the first one it
finds.

It's important to remember that as the join is done based on
preconfigured settings inside the mart configs, not on run-time
settings, and so you can't control the way the join is performed between
datasets which are not under your direct control.

cheers,
Richard
