There is one quick thing you can do which will remove one possible cause (corrupt config files) - find your home directory, then find within it the .biomart or .martj folders (can't remember which one it is now) and delete/rename it. This will make MartEditor start up as if it were a clean install. If that does fix it, then the problem is most likely due to something that was broken in the config, e.g. pointing to a database which no longer exists.
If that doesn't do it, then it sounds like something has changed locally then. It would still be useful to have the uname -a and java -version outputs to hand, as they would help work out what system you're using (for future reference if others have the same problem). Seeing as it used to work but has recently stopped - and I assume it used to work on this machine and not somewhere else - have you done a recent upgrade on any OS component, or recently installed or removed any other software?
