Yes, I've experienced this, too.  And, like yours,  it seemed to
occur only with the same people.  I was never able to determine why. I
surmised that there is a bug in MDII's filtering.  Or it could be that
the posters of the lost mails were using Outlook Express or the e-mail
client of IE.  They each routinely wreak havoc on MDII and crash my
little 3000.  It must be the non-standard control codes that these
programs use.

The one thing I did do, though, was to turn off "Auto-Expire" in all
my folders.  This seems to have helped.  I haven't noticed any "lost"
e-mails since, but I don't know if this is truly a "fix."

I am also very careful about filtering.  I try to do it so that if
the filtering fails the mail ends up in the main PRIV folder.  (And a
lot does.)
