All my "lost mail" experience has been through mail lists, too.

I sort by the Reply-To address, since I want, for example, all the
MD-2 mail in the MD-2 folder, etc.  Frequently, a mail list message
will have two Reply-To lines, one after the other.  MD-2's filter only
looks at the first one and sorts by that one.  These messages usually
end up in PRIV.  I don't know why there would be two Reply-To lines. 
Probably a "bug" in that particular messages' mail list server.
