A too-tight rack damper bolt will cause problems, chief among them is the
hard start condition when cold that Kaleb asked about.  You could try
backing it off 1/4 turn or maybe 1/2, but pay attention so you can put it
back if that doesn't help.  Right now my money is on idle speed too low,
timing out of adjustment, or valves needing adjusting.  Strange behavior can
also occur if you have messed up the routing of the vacuum lines to/from the
ignition switch and the shut-off valve.

Fuel filters may also be a problem - did you install new filters with the
transplant engine?  Usually fuel filter plugging will rob power at higher
engine RPM's, and I think you did mention that high-end power seemed low
compared to the recently removed engine.
