We work with organisations that use a workflow similar to yours and this is
how we have addressed the issue your are facing:

1. At the point of creating the loan make sure that the loan gets a
standing order linked to to the client's savings account. This ensures that
whenever there is an installment that is due and there are funds on the
savings account a transfer will be done automatically (through scheduled
Jobs) to settle that installment.
2. To make sure that the funds from the Bank make it to the savings
account, from the bank statement generate a list of transactions and import
them into the the individual clients savings accounts. There is an import
tool for this.

When that is done the rest will be automated thanks to Fineract.
