SIP and H.323 are the two open protocols for VoIP.  Ports has pjsua and
Ekiga.

There are many others and they can be used to call any other SIP-phone
(or H.323 phone) regardless of platform or specific application.

Skype has name recognition, but some of that is because of all the
headaches it causes including the closed nature of the application and
protocol.  Maybe Skype now has SIP support which can be set as default,
but if you are in the planning phases, the wide range of open source
VoIP tools that support *open protocols* are worth prioritizing.  If
Skype is already a problem at your site, then the tools that support
open protocols can be installed along side Skype.
