In case it can help, there is a MR-US registration tool in 3D Slicer
(you will need to install SlicerProstate extension, and please post
questions on Slicer forum if further help needed). It is described and
evaluated in these papers (the second validation paper was based on an
independent dataset and performed by a group independent from the
original developers):

Like everything else in 3D Slicer, this tools is open source with no
strings attached, and migration it into MITK should definitely be
doable, if someone is interested and has resources to do this.

@MITK developers: by no means this is to suggest users should switch
to 3D Slicer from MITK. There is a lot of synergy between the Slicer
and MITK communities, and I really just want to help by mutually
increasing awareness about the capabilities of these two tools between
the two communities, which (unfortunately!) do not talk often enough,
in my opinion.
