I think part of the problem comes from changing versions of
autoconf/automake. If you had run autogen.sh previously, with an
older version of autoconf installed, the config.h.in would exist.
Then if you upgraded autoconf (or installed a new system that came
with an updated autoconf) you would never see the problem until,
as you say, a maintainer-clean was done.
Fixed up now - thanks for spotting the problem!
