A simple tool which removes any data before the first occurence of the byte sequence "0x00 0x00 0x01 0xb3" should fix those. This could even be integrated into mplex. Many MPEG elementary streams don't start at the beginning of something decodable (e.g. Webradio or DVB rips) so any MPEG stream parser should be tolerant enough to skip some garbage at the beginning.
