I just bought a '89 GTI 16V and had the same problems. After I changed plugs
and plug wires the problem disappered so if you are sure that the plugs are
OK than try the wires.

That doesn't sound like a distributor problem.    That sounds like bad plug 
wires (how do you know they're good?) or a torn intake boot (did you remove 
them to inspect them?)
