first, theres no need to align the intrmediate shaft.  on 8v cars you
need to align the int. shaft because it drives the distributor...but on
16v's, all it drives is the oil pump...and the oil pump doesnt care
where TDC is.

as far as the alignment goes, my guess is that what you think is the #1
position for the rotor is not really the #1 position.  if the cam
sprocket (the one that gets driven by the timing belt) is properly
installed on the cam and lined up per the bently (you can check both the
passenger side mark and the driver's side mark to be sure, if you want)
and the distributor and rotor are installed correctly (its hard to screw
them up), the rotor *is* where it is supposed to be.  period.  doesnt
matter what else is lined up or not anywhere else on the engine.
