You have couple options. If you are comfortable working with cross-sections,
you can use Dataviewer program that comes with Skyscan. If you rather want
to do it on the 3D surface, 3D Slicer is a good free option.

our department has recently acquired a microCT, and we intend to use
it for landmark registration over scanned surfaces. however, it seems
that the software that came with the microCT cannot do this task. I
would like to know if there is any software that can perform such
registration. if it is relevant, the microCT that was bought is a
Skyscan 1176.
